I'm sorry, I don't understand... I looked for an option in Products/Services under the Nodes product I created but don't see anything for manual/automatic (besides under module, which is enabled to activate on payment) or anything about update or "change package"

Also, should cloud nodes and storage nodes be different products, or just different configurable products, or can they be both in the same configurable product?

Unfortunately I do not see any clear documentation on WHMCS site about how/why it works and at all. Change package button available at Product/Services tab of any customer there you also have "Auto Recalculate on Save" option. You should contact WHMCS top know what you need to configure to work it fully automatically.

Storage nodes must be assigned the same product (snapshot1-2.png inside install package)

The problem is not with activating the product, this is on nodecart.php for new customers placing an order. If you go to the storage nodes tab and add storage nodes to your order, the price and the storage space displayed under the slider do not change.
